The main plot

This is some years after Metroid Fusion when the facility destroyed SR388 after slamming into it programmed by Samus Arian. The Federation had taken interest in the metroid a lot by this point without Samus knowing it began to study on humans splicing the DNA of the creature with human physiology coming with some strong ground breaking results: it seemed that the human could be adapted into the metroid however their physical appearance had resembled that of a metroid. A gel like appearance resembling their old human shape shapeless except in the face where some facial traits were still present and the chest and lower area where strong presence was shown on the human. Their organs etc were liquified though they were maintained through the amount of energy they had absorbed due to feeding on sources of energy. Though the break through was when they interacted and controlled their abilities to absorb. They could interact with humans and other social beings as the federation was figuring this out and appreciating their studies they decided to implicate them on their staff that was stationed on a space station that was Samus' friend in a long time during the academy that they had belonged to.

The person thought they were getting into some special program with a few hundred other individuals that were guards serving the federation however they were test subjects to fully it test on their armed forces possibly turning them into mindless attacking machines since questioning soldiers were getting popular now. Samus had uncovered a lot of their dirty secrets and the populace was getting very cautious of them. The recruitment and other benefits that they had long had were dwindling so they had to make the soldier a tool nothing more. The girl that joined this program that was a friend with Samus had joined this program though at this time Samus was a hunter that went for bounties and helping the galaxy so she didn't heed the call of the federation. When the girl got there suddenly she found herself stuck in an experiment that ended up erasing her body or appearence at all replacing it with what her friend Samus hated: metroid.

The federation had begun developing these with their soldiers as guinea pigs doing great job of mutating their soldiers. Though until Samus found one of their space stations dedicated to incarcerating them deep within. After a daring escape with her friend and some of the other beings that now were metroid forms she detonated the station. Samus was not equipped with the anger to confront the very heart of the federation she did with her friend which didn't end good cause a lot of the things that went on behind the scenes of her missions were run by this one man and the only man to get her Adam killed cause he sent them to the bottle ship during that one faithful time when they tried to recreate mother brain's conscious to control the metroids themselves. The commander had the entire station fire on them as they were forced to flee with their lives as they were trying to figure out how to get back at the federation. That is when Samus decided to use the space pirates that were nearly destroyed to bring them back at the federation to topple them.

However this was a good intentioned plan eventually turned sour as they were pillaging the worlds that federation used killing everybody which began to affect Samus in a way that twisted her resolve. Her metroid like being friend had begun to see the changes and didn't like it cause of what was going on. Eventually they had pilliaged enough worlds with tech that they began to work on a way to ressurect the mother brain that Samus had destroyed twice first organically and then artificially though this time she was helping them. This lead to events that she couldn't control as they began to ressurect Ridely as well the space pirate captain things were going smooth for the pirates since the Federation had trouble fighting the bounty hunter since she was so strong. With the knowledge of the newly created mother brain she began to augment Samus' strength as she made the bounty hunter to serve her at no cost. The bounty hunter had sworn an oath to her cause of her revenge she wanted for the people against the federation.

Samus' friend was upset with what was going on as things went on she eventually grew further apart from her friend knowing that it was a mistake to go after the federation like this. Eventually after a year or two she broke off from her friend Samus didn't at this point care about her or the people only taking over the federation. The death and pilliging was more important than being a guardian for the people of the galaxy. She would rather rule over it than just save it standing beside Ridley they went through the planets that were and were not associated with the federation taking them over. This trend happened to keep going till they managed to make to the nerve center of the Federation where the space pirates and Federation soldiers were attacking each other. The federation had only perfected the mind control when they attacked so the people that had been turned into metroid like life forms were still weak to ice as the pirates kept the ice beam in readily supply from Samus and the mother brain. The battle was decided within a couple hours as the soldiers were killed off the commander of the Federation operations was killed.

With nobody to oppose them Samus continued her bloody ravage on the galaxy owning everything from the furthest star system all the way to the heart of the Federation's territory.
